Ambit Biosciences Corp.
875 Towne Centre Dr., San Diego, CA 92121
Ambit utilizes its technology to directly identify the authentic protein target or targets for compounds that elicit therapeutically relevant responses in organisms or assays through unknown mechanisms of action. Discovery of the identity of drugable targets for marketed compounds with unknown mechanisms of action provides Ambit with the unprecedented opportunity to exploit protein targets that are already therapeutically and commercially validated. Such validated targets are tremendously valuable to Ambit and its pharmaceutical partners because they are far more likely to lead to new, commercially successful drugs. This is because new compounds directed against already validated targets are likely to have lower rates of attrition as they move through the development process than compounds directed against previously unprecedented, non-validated targets. The same ideas apply for protein target discovery using biologically or pharmaceutically active compounds that have not yet been commercialized. Ambit can apply its technology to identify the protein targets of compounds that have interesting biological or pharmacological activities in cell-based or animal-based tests, but for which the mechanisms of action are unknown. Ambit's approach for identifying human proteins that bind small molecules or peptides is based upon the combination of protein phage display and affinity chromatography. This proprietary method, termed ProteomeScan?, employs a novel twist on conventional phage display methodology that allows Ambit to interrogate large and diverse collections of proteins simultaneously.

Sapient Discovery
*SERVICE*
0929 Technology Place, Suite B, San Diego, CA 92127
Sapient Discovery draws upon the extensive knowledge of its expert team of computational chemists and structural biologists who in the past have developed and successfully identified lead molecules for a wide range of protein targets some of which are in clinical trials and others in pre-clinical development. In order to meet the pharmaceutical industry’s need to quickly find drug leads from disease genes, Sapient Discovery computationally defines the molecular structure of potential drug targets from gene sequence information, using validated proprietary algorithms and experimental data from X-ray crystallography. The resulting protein structures can be used as templates for extremely rapid drug design. Sapient Discovery provides a unique and practical “operating system” that bridges the gap between novel target discovery and the 3-D structural coordinates required by chemists and biologists in order to discover new drugs from such targets.

Senomyx, Inc.
(SNMX) 4.03
4767 Nexus Centre Drive, San Diego, CA 92121
We have discovered or in-licensed many of the key receptors that mediate taste in humans. Having isolated human taste receptors, we have created proprietary taste receptor-based assay systems that provide a biochemical or electronic readout when a test compound affects the receptor. To enable faster compound discovery, we integrated our proprietary taste receptor-based screening assays into a robot-controlled automated system that uses plates containing an array of individual fluid wells, each of which can screen a different compound. Our receptor-based discovery and development process has enabled us to improve our ability to find novel flavor enhancers and taste modulators over the traditional use of simple taste tests. As a result, we have synthesized and discovered hundreds of unique potential flavor enhancers and taste modulators. The Company’s current flavor programs focus on the discovery and development of savory, sweet and salt flavor ingredients that are intended to allow for the reduction of MSG, sugar and salt in food and beverage products.

With its unique combination of expertise in enzymatic and fermentation technology, Verenium is developing new, lower-cost ways to produce these chemical building blocks and cost-effective, lower-impact substitutes. For example, Verenium’s fermentation process technology can be used to derive cheap sugars from common feedstocks for fuels production. Its DirectEvolution technology harnesses the power of enzymes to synthesize from living matter a wide range of novel compounds with unique properties tailored for specific applications. Verenium’s mission is to apply these technological capabilities to achieve industrial sustainability -- meeting the common needs of modern life from carbohydrates (the energy flows that are produced and stored in living biomass) rather than hydrocarbons (fossilized energy stocks that have been stored for countless millennia in the earth’s crust). Verenium’s innovative approach promises dramatic reductions in the carbon footprint of fuels production and other common industrial processes.

Vical, Inc.
(VICL) 3.45
10390 Pacific Center Court, San Diego, CA 92121-4340
We research and develop biopharmaceutical products based on our patented DNA delivery technologies for the prevention and treatment of serious or life-threatening diseases. The key discovery leading to our patented core technology was that muscle tissues can take up polynucleotide genetic material, such as DNA or RNA, directly, without the use of viral components or other delivery vehicles, and subsequently express the proteins encoded by the genetic material for periods ranging from weeks to more than a year. We often describe our approach as "DNA delivery technology" because it typically involves designing and constructing closed loops of DNA called plasmids, or pDNAs. These pDNAs contain a DNA segment encoding the protein of interest, as well as short segments of DNA that control protein expression. Plasmids can be manufactured using uniform methods of fermentation and processing. This could result in faster development times than technologies that require development of product-specific manufacturing processes.
